Since sub-system ID is meant for board manufacturers, it does not matter
how one 
supplise that as long as one makes sure wherever his board is used, the
mechanism 
will work transparently. The Bootup initialisiation of config space, after
all, 
does this one only. The BIOS which you are talking about, if sits on board,
the only
thing which sould be made sure that Config access from PCI side are held
back till on
board BIOS is done with initialisation and it should be easy. In the system
case
(idea #2), I do not see any problem as long you have control over system
BIOS.
