We are using a 64 bit PCI VHDL model (Using Model Tech) created by Axym Design (www.axym.com).  The model reads in a text file with easy to understand commands like:

w32 1100030 555 -- 32 bit write address = 1100030 data = 555

r32 1100008 -- 32 bit read

r32v 1100008 555 -- 32 bit read verify, returns an error if not correct

w 1100008 123456789abcdef0 -- 64 bit write address = 1100008 data = 123456789abcdef0
rv 1100008 123456789abcdef0 -- 64 bit read verify, returns an error if not correct

wc 0c 1000 -- Write to configuration space.

Axym also has a program that runs in dos that uses the same command file that the simulation reads in to duplicate your simulation out on a PC.  We created a program on the SGI workstation to do the same thing on it.  This combination simulation and PC debug program has proven invaluable in debugin our Netfx-PCI64 Dual Fibre Channel adapter board.
