I have used PLXmon from PLX technology for this and would recommend it for initial debug under dos or windows9x. It allows you to read and modify the config registers and to read and write I/O or memory locations on your board. It even includes a small buffer with a know address that you can use to test DMA.
It appears from the web site that they have changed the name to PLXmon Simple Command Line Utility (SCLU). In any case, it is free and is very similar to the old microsoft debug software, with the addition of PCI support.
