I think the best way would be to use a PCI bus exerciser from HP(Agilent) or Vmetro
or others.   These will let you  control your commands and sequences to properly
test you board.  On the motherboard you are really at the mercy of the PCI host
controller of the chipset.
But aren't you more concerned about your board as a PCI master using the
motherboard memory as the target, since that is where the power of a 64/66 card is
found?
