Hi Sean,
Make sure you use parts that have PCI compliant IO pins.
Make sure you observe length rules: 1.5 inches max from
PCI edge connector pin to PCI device, 2.5 +/- .1 inches
for the clock line. Make sure PCB impedance is correct: 
60 - 100 ohms. If you have more than one device on an
card you must use a bridge, so there is only one device
pin connected to each PCI edge connector pin.
