You might be able to do it with the 
"Get PCI Interrupt Routing Options"
BIOS call, at least on some motherboards.

It has a mechanism to return information
about which interrupts can be routed to
which device, including slot number.  One
would think that one of the primary uses
of the slot number would be to be able to
tell users how to shuffle their cards around
for the best operation, but I'm not sure
that the standard explicitly states that
empty slots must be included in the list.
