I write my opinion about this issue:
The use of a four or six layer PCB for a PCI board is highly recommended by
most PCI designers. Nowadays this is due to the high trace density in most
PCI design incorporating PLDs, FPGA and other common ICs.
Four layer PCB is a good practice to avoid many ground noise problems ( that
may be always found in two layer PCB). A two layer PCI board is allowed but
you have to pay attention for power traces and proper grounding. It's
important to avoid ground loops and to use large trace for power
distribution. Correct decoupling is very important, you can find a lot of
notes on the web. I think the two main decision points are the circuit
density and the cost, of course!
