Depends on what you're asking.

Yes, PCI-X differs from PCI.

Yes, the connector pinout differs SLIGHTLY from PCI, in a compatible way.

No the physical connectors are not different.  (There is no "universal" PCI connector for the motherboard.  There are "universal" plug-in cards that can be plugged into connectors with either 5V or 3.3V keying.  PCI-X is 3.3V only, so PCI-X connectors on the motherboard are keyed for 3.3V only.  PCI-X cards CAN be keyed for "universal" signaling, but that only comes into play when used in PCI mode ... when plugged into a PCI bus.  In PCI-X mode, it's 3.3V only.)
